Aigis isn't mad at him or the good doctor who constructed the world, though- she's too busy trying to figure out why everyone's suddenly talking to thin air to waste time on silly things like blame.
Or: In the bad ending of Persona 3, Aigis does not forget anything. It stands to reason that Maruki's distortions would have a similar lack of effect on her.
