When nine heroes were brought together on an adventure, they'd thought that that was all that they were; nine heroes, nine brothers, nine Links, all called to save the world together, as a team.
When evidence starts to indicate that one of them is more than that though, each hero takes it upon himself to defend his new knowledge and the brother that it concerns, unbeknownst to the rest. After all, princes aren't taken well to in Hyrule, and trust each other though they might with their own lives, they're not yet ready to trust each other with someone else's, especially when that person is Hylia's own blood. -

Why Navi flew off at the end of Ocarina of Time
Navi is a persistent and loyal fairy. She would never have abandoned her boy after everything they had gone through and seen. Navi could and would not disappear so completely without a reason.
Fi is a calm and logical being. She would not have sealed Link away for seven years without good reason. Fi understood duty and would have been the first to understand that Link would not have wanted to wait while others were suffering, even if it was to his own detriment.
In other words, my angsty headcanon as to why the timeline was split, and the beings behind it all.
